Thanks, I've been working very closely with the spec but haven't noticed this BlackIs1 parameter, but I did figure out that I could use the decode parameter to fix it.

Try to set the /BlackIs1 parameter, or use /Decode [1 0]. In my experience, the /CCITTFaxDecode filter exactly reverses the meaning of those parameters, despite what the PDF spec says. For the rest, the PDF spec is very enlightening; practically all flags you can find in a TIFF can be set in the PDF as well, also for the other compression methods.
