I asked the question because I was more or less wondering if anyone knows obstacles which would prevent writing the images with the "real" LibTiff instead of the one from Aperio.

None that I know of. But then I don't know much about the images you're writing.

If not, I would suggets to the image creators to use the "real" LibTiff instead of the one from Aperio and hope it fixes the problem.

The only "fancy" thing required is BigTiff support and that seems to be fully supported with LibTiff 4.0.

What do you think?

It looks like it was forked for a very specific application, before there was BigTIFF support in libtiff. The software I work on has BigTIFF support through libtiff 4 and it works fine in all the ways we use TIFF. So I'd say at least give it a try.
