I see that 4.0.0 has progressed from alpha to two betas in the last month, but is it, perhaps, time to release 3.9.0? Or should we libtiff users start to ignore what appears to be a dead branch (3.9) and just migrate to 4.0?

The 3.9 branch is good and should be released sooner than later. It should have been released already.

If 3.9 were released and demonstrated to be binary compatible with 3.8.2 within the next week or so, it could be part of the next debian release. The freeze for libraries with reverse dependencies is fast approaching. Otherwise, debian 4.1 (Lenny) will release with a lightly patched 3.8.2.
